My fusion protein contains a thrombin cleavage site. In the presence of Factor Xa, the protein is cleaved at the thrombin cleavage site as well as the Xa site. Is the Factor Xa contaminated with thrombin?

ProZyme Factor Xa is highly purified and does not contain any significant Thrombin contamination. Unfortunately, Thrombin and Factor Xa have some overlapping cleavage specificities. In some instances a peptide sequence may be recognized as a cleavage site by both enzymes.
